Population structure and invasion history of Aedes aegypti (Diptera: Culicidae) in Southeast Asia and Australasia.

The dengue mosquito, Aedes aegypti (Linnaeus, 1762), is a highly invasive and medically significant vector of dengue, yellow fever, chikungunya and Zika viruses, whose global spread can be attributed to increased globalization in the 15th through 20th century. Records of the invasion history of Ae. aegypti across Southeast Asia are sparse and there is little knowledge regarding the invasion routes that the species exploited to gain a foothold in the Indo-Pacific. Likewise, a broad and geographically thorough investigation of Ae. aegypti population genetics in the Indo-Pacific is lacking, despite this region being highly impacted by diseases transmitted by this species. We assess 11 nuclear microsatellites and mitochondrial COI sequences, coupled with widespread sampling through the Indo-Pacific region to characterise population structure at a broad geographic scale. We also perform a comprehensive literature search to collate documentation of the first known records of Ae. aegypti at various locations in the Indo-Pacific. We revealed additional spatial population genetic structure of Ae. aegypti in Southeast Asia, the Indo-Pacific and Australasia compared with previous studies and find differentiation between multiple Queensland and Torres Strait Islands populations. We also detected additional genetic breaks within Australia, Indonesia and Malaysia. Characterising the structure of previously unexplored populations through this region enhances the understanding of the population structure of Ae. aegypti in Australasia and Southeast Asia and may assist predictions of future mosquito movement, informing control strategies as well as assessing the risk of new invasion pathways.

Species delineation and genetic structure of two Chaerephon species (C. pusillus and C. leucogaster) on Madagascar and the Comoro archipelago.

Cryptic species diversity is known to be common in bats but remains challenging to study in these mammals, whose natural history traits render their sampling and monitoring challenging. For these animals, indirect genetic approaches provide a powerful tool to gain insight into the evolutionary history and ecology of cryptic bat species. The speciation history of the polyphyletic Chaerephon pumilus species group (Molossidae) is poorly understood, including those found on western Indian Ocean islands. Two species in this complex have been identified in the Comoros: C. pusillus and C. leucogaster. Here, we aim to genetically characterize these two species and investigate their spatial population genetic structure. Analyzing five nuclear microsatellite markers from 200 individuals and one mitochondrial DNA gene (Cyt-b) from 161 (out of the 200) individuals sampled on Madagascar and the Comoros, our findings indicated that these species are genetically differentiated. We observed mitonuclear discordance in numerous individuals (33% of the 161 mtDNA-sequenced individuals). Based on ABC analyses, we found that this pattern could potentially be the result of asymmetric introgressive hybridization from C. leucogaster to C. pusillus and calls for further studies on the demographic history of these species. Moreover, at the intra-specific level, analyses of the microsatellite loci suggested the evidence of a more pronounced, although weak, geographically based genetic structure in C. pusillus than in C. leucogaster. Altogether, our findings provide preliminary insights into the eco-evolutionary aspects of this species complex and warrant further research to understand hybridization dynamics and mechanisms responsible for mitonuclear discordance.

Spatial genetic structure of two forest plant metapopulations in dynamic agricultural landscapes

In many rural landscapes, woodland typically consists of small fragments of different habitat quality and age, embedded in a more or less intensively managed agricultural matrix. Genetic consequences on forest plant populations remain largely unknown. Here we explore whether genetic diversity, spatial genetic structure (SGS) and underlying gene flow are influenced by current and past permeability of the matrix in fragmented landscapes. We compare SGS of the generalist Geum urbanum and the forest specialist Primula elatior across three agricultural landscapes differing by their composition and management intensity. We use non-spatial and spatially informed approaches based upon multilocus genotypes to detect SGS and evaluate the respective importance of historical and contemporary gene flow. Results suggest that a low matrix permeability tends to disrupt gene flow, reducing SGS in populations of the two species. This effect is stronger for the forest specialist than for the generalist, as the former exhibits both low fecundity and dispersal limitation, and requires a higher habitat quality to maintain metapopulations. The current and past permeability of the matrix to gene vectors (seed dispersers and pollinators) explains the apparent unimodal relationship between SGS intensity and genetic connectivity. These results show the susceptibility of forest plant specialists to fragmentation and highlight the need for conserving the most ancient forest fragments and restoring a high functional connectivity among forest patches within agricultural landscapes.

Population Genetic Structure of the Bean Leaf Beetle Ootheca mutabilis (Coleoptera: Chrysomelidae) in Uganda.

Bean leaf beetle (BLB) (Ootheca mutabilis) has emerged as an important bean pest in Uganda, leading to devastating crop losses. There is limited information on the population genetic structure of BLB despite its importance. In this study, novel microsatellite DNA markers and the partial mitochondrial cytochrome oxidase subunit I (mtCOI) gene sequences were used to analyze the spatial population genetic structure, genetic differentiation and haplotype diversity of 86 O. mutabilis samples from 16 (districts) populations. We identified 19,356 simple sequence repeats (SSRs) (mono, di-, tri-, tetra-, penta-, and hexa-nucleotides) of which 81 di, tri and tetra-nucleotides were selected for primer synthesis. Five highly polymorphic SSR markers (4-21 alleles, heterozygosity 0.59-0.84, polymorphic information content (PIC) 50.13-83.14%) were used for this study. Analyses of the 16 O. mutabilis populations with these five novel SSRs found nearly all the genetic variation occurring within populations and there was no evidence of genetic differentiation detected for both types of markers. Also, there was no evidence of isolation by distance between geographical and genetic distances for SSR data and mtCOI data except in one agro-ecological zone for mtCOI data. Bayesian clustering identified a signature of admixture that suggests genetic contributions from two hypothetical ancestral genetic lineages for both types of markers, and the minimum-spanning haplotype network showed low differentiation in minor haplotypes from the most common haplotype with the most common haplotype occurring in all the 16 districts. A lack of genetic differentiation indicates unrestricted migrations between populations. This information will contribute to the design of BLB control strategies.

De novo transcriptome assembly and development of EST-SSR markers for Pterocarpus santalinus L. f. (Red sanders), a threatened and endemic tree of India

The endemic and precious tree Pterocarpus santalinus L. f. (Red sanders) is a drought hardy species for conservation in peninsular India due to its high risk of illegal timber harvest. It is only found in Eastern Ghats of India, and has become threatened owing to overexploitation of its valuable timber. The development of genomic resources, particularly simple sequence repeat (SSR) markers, is essential for strict implementation of in situ conservation measures and application of DNA information based red sanders genetic resource management. However, a lack of genomic data and efficient molecular markers limit the study of its spatial and temporal population genetic structure, identification of diversity hotspots and tree improvement. The current study aims at comprehensive molecular characterization of red sanders and the somatic chromosome counts, flow cytometry and EST-SSR analyses. The results revealed that red sanders is diploid with 2n = 20 and the 2C genome size was 0.7872 ± 0.0561 pg for the first time in this species. A total of 3128 EST-SSRs were detected based on 25,854 de novo assembled unigenes from transcriptome data and primer sets designed for 1953 SSRs. Fifty-nine EST-SSR markers were evaluated for polymorphism in the natural populations of red sanders and 13 were found to be suitable for genetic analysis. Two major transcription factor families bHLH and ERF, responsible for abiotic stress and secondary metabolite synthesis were analysed which would provide the foundation for further research on production of medicinally important biocompounds.

Deep connections: Divergence histories with gene flow in mesophotic Agaricia corals.

Largely understudied, mesophotic coral ecosystems lie below shallow reefs (at >30 m depth) and comprise ecologically distinct communities. Brooding reproductive modes appear to predominate among mesophotic‐specialist corals and may limit genetic connectivity among populations. Using reduced representation genomic sequencing, we assessed spatial population genetic structure at 50 m depth in an ecologically important mesophotic‐specialist species Agaricia grahamae, among locations in the Southern Caribbean. We also tested for hybridisation with the closely related (but depth‐generalist) species Agaricia lamarcki, within their sympatric depth zone (50 m). In contrast to our expectations, no spatial genetic structure was detected between the reefs of Curaçao and Bonaire (~40 km apart) within A. grahamae. However, cryptic taxa were discovered within both taxonomic species, with those in A. lamarcki (incompletely) partitioned by depth and those in A. grahamae occurring sympatrically (at the same depth). Hybrid analyses and demographic modelling identified contemporary and historical gene flow among cryptic taxa, both within and between A. grahamae and A. lamarcki. These results (1) indicate that spatial connectivity and subsequent replenishment may be possible between islands of moderate geographic distances for A. grahamae, an ecologically important mesophotic species, (2) that cryptic taxa occur in the mesophotic zone and environmental selection along shallow to mesophotic depth gradients may drive divergence in depth‐generalists such as A. lamarcki, and (3) highlight that gene flow links taxa within this relativity diverse Caribbean genus.

Fine Scale Microevolutionary and Demographic Processes Shaping a Wild Metapopulation Dynamics of the South American Fruit Fly Anastrepha fraterculus.

Anastrepha fraterculus (Wiedmann)is an important American pest species. Knowledge of its population dynamics is of particular interest for ecology, evolutionary biology, and management programs. In the present study, phenotypic, genotypic, and spatial data were combined, within the frame of landscape genetics, to uncover the spatial population genetic structure (SGS) and demographic processes of an Argentinian local population from the Yungas ecoregion. Eight simple sequence repeats (SSR) loci and six morphometric traits were analysed considering the hierarchical levels: tree/fruit/individual. Genetic variability estimates were high (HE = 0.72, RA = 4.39). Multivariate analyses of phenotypic data showed that in average 52.81% of variance is explained by the tree level, followed by between individuals 28.37%. Spatial analysis of morphological traits revealed a negative autocorrelation in all cases. SGS analysis and isolation by distance based on SSR showed no significant autocorrelation for molecular coancestry. The comparison between phenotypic (PST) and molecular (FST) differentiation identified positive selection in different fruits for all traits. Bayesian analysis revealed a cryptic structure within the population, with three clusters spatially separated. The results of this study showed a metapopulation dynamics. The genetic background of the components of this metapopulation is expected to change through time due to seasonality, repopulation activities, and high gene flow, with an estimated dispersal ability of at least 10km. Effective population size (Ne) of the metapopulation was estimated in around 800 flies, and within subpopulations (clusters) Ne was associated with the levels of genetic drift experienced by the founding lineages.

Weak population spatial genetic structure and low infraspecific specificity for fungal partners in the rare mycoheterotrophic orchid Epipogium aphyllum

Some plants abandoned photosynthesis and developed full dependency on fungi for nutrition. Most of the so-called mycoheterotrophic plants exhibit high specificity towards their fungal partners. We tested whether natural rarity of mycoheterotrophic plants and usual small and fluctuating population size make their populations more prone to genetic differentiation caused by restricted gene flow and/or genetic drift. We also tested whether these genetic characteristics might in turn shape divergent fungal preferences. We studied the mycoheterotrophic orchid Epipogium aphyllum, addressing the joint issues of genetic structure of its populations over Europe and possible consequences for mycorrhizal specificity within the associated fungal taxa. Out of 27 sampled E. aphyllum populations, nine were included for genetic diversity assessment using nine nuclear microsatellites and plastid DNA. Population genetic structure was inferred based on the total number of populations. Individuals from 17 locations were included into analysis of genetic identity of mycorrhizal fungi of E. aphyllum based on barcoding by nuclear ribosomal DNA. Epipogium aphyllum populations revealed high genetic diversity (uHe = 0.562) and low genetic differentiation over vast distances (FST = 0.106 for nuclear microsatellites and FST = 0.156 for plastid DNA). Bayesian clustering analyses identified only two genetic clusters, with a high degree of admixture. Epipogium aphyllum genets arise from panmixia and display locally variable, but relatively high production of ramets, as shown by a low value of rarefied genotypic richness (Rr = 0.265). Epipogium aphyllum genotype control over partner selection was negligible as (1) we found ramets from a single genetic individual associated with up to 68% of the known Inocybe spp. associating with the plant species, (2) and partner identity did not show any geographic structure. The absence of mosaicism in the mycorrhizal specificity over Europe may be linked to preferential allogamous habit of E. aphyllum and significant gene flow, which tend to promote host generalism.

Comparative riverscape genomics of the rainbow darter (Etheostoma caeruleum) in glaciated and unglaciated environments.

Periodic glaciation during the Quaternary period shaped the contemporary riverscape and distribution of freshwater fishes in the Mississippi River drainage of central North America. The rainbow darter (Etheostoma caeruleum) is a member of this ichthyofauna and has a disjunct distribution in glaciated and unglaciated environments west of the Mississippi River. Based on glacial history of the region, there are different expectations on the observed spatial genetic structure of populations in these environments. The aim of this study was to utilize genome‐wide SNP data to compare the population genomic structure of the rainbow darter in river networks with disparate glacial histories; the Volga River in the glaciated upper Mississippi River basin and the Meramec River in the unglaciated Ozark Plateau. Individuals were sampled from localities within each river system at distances dictated by the organismal life history and habitat preferences. Riverscape analyses were performed on three datasets: total combined localities of both rivers and one for each river independently. The results revealed a lasting influence of historic glaciation on the population genomic structure of rainbow darter populations. There was evidence of population expansion into the glaciated northern region following glacial retreat. The population genetic signature within the Volga River did not fit expectations of the stream hierarchy model, but revealed a pattern of repeated colonization and extirpation due to cyclic glaciation. The population within the unglaciated Meramec River adhered to the stream hierarchy model, with a directional order of genetic diversity based on the life history and habitat preferences of the species. These results demonstrate the importance of considering the geologic and climatic history of a region as well as the life history of an organism when interpreting spatial genetic patterns.

Spatial population genetic structure and colony dynamics in Damaraland mole-rats (Fukomys damarensis) from the southern Kalahari

BackgroundNon-random associations within and among groups of social animals can provide valuable insight into the function of group living and the evolution of social behaviour. Damaraland mole-rats (Fukomys damarensis) demonstrate extremely high levels of reproductive skew, and dispersal is considered to be male-biased in onset and frequency, although asymmetry in dispersal distance is yet to be investigated. Dispersal may be positively correlated with increasing favourable environmental conditions, such as rainfall, however, the effects of ecological constraints on dispersal and colony fission–fusion dynamics have not previously been demonstrated on a spatial scale. Here we provide the first spatial population genetic study for this species. We investigated genetic structure in a population of Damaraland mole-rats from the southern Kalahari in South Africa over 3 years, combining observational dispersal data from mark-recapture with population genetic data to evaluate (1) sex-bias in frequency and distance of dispersal in this species, and (2) the effect of rainfall on fission–fusion dynamics of colonies.ResultsOur results demonstrate (1) that both males and females favour local dispersal but on rare occasions may disperse over distances greater than 400 m, (2) that males may disperse over greater distances than females, and (3) that males more frequently immigrate into established neighbouring colonies than females, who predominantly disperse by colony fission, i.e. multiple individuals “budding” from their native colony into a neighbouring territory, thereby establishing new colonies. Furthermore, our results demonstrate (4) elevated dispersal and colony fission in association with increased rainfall, supporting the hypothesis that rainfall may play a significant role in the maintenance and/or disruption of reproductive skew in Damaraland mole-rat populations.ConclusionThis study represents the first fine-scale spatial population genetic study in Damaraland mole-rats, and provides relevant insights into colony fission–fusion dynamics in a social and cooperatively breeding species.

Genomic signatures of demographic declines in an imperiled amphibian inform conservation action

AbstractCatastrophic population declines due to disease often lead to fragmented remnant populations and loss of gene flow. Managers are left to determine appropriate conservation actions to recover and maintain population persistence. The recent utilization of genomic data to assist in species recovery now allows us to combine genome‐wide surveys of differentiation and diversity with the identification of potentially adaptive regions to develop conservation plans that incorporate ecological and evolutionary processes. The unprecedented global decline of amphibian populations due to the pathogen Batrachochytrium dendrobatidis has increased the need to apply genomic tools to amphibian conservation practices. We show here how understanding genetic characteristics of remnant frog populations affected by disease can be applied directly to restoration efforts. Cascades frogs (Rana cascadae) occur in the mountainous regions of the Pacific northwestern United States and have declined dramatically at the southern edge of their range in California. We conducted genome‐wide surveys within this region to inform conservation and reintroduction efforts. We found strong north‐south genetic differentiation between Oregon and California and novel spatial structure within California. Genetic diversity was lower in California than Oregon and genetic drift was the most important driver of genetic diversity and population structure in California, making conservation efforts aimed at boosting overall genetic diversity most urgent. Spatial genetic structure of populations within California suggests that reintroductions to Lassen Volcanic National Park, where they were recently extirpated, should use remaining source populations south of the park. Our findings support the treatment of California's R. cascadae populations separately from the rest of their range and highlight the importance of conservation genomics in applied species conservation.

High gene flow through pollen partially compensates spatial limited gene flow by seeds for a Neotropical tree in forest conservation and restoration areas

Gene flow may occur both through pollen movement and seed dispersal, although their relative contribution to overall species gene flow is not understood for most tropical trees, which compromises management recommendations. We investigated the implications of seed dispersal limitation, pollen dispersal capacity, and mating system to the spatial genetic structure of populations of the Neotropical legume tree, Centrolobium tomentosum, in Brazil’s Atlantic Forest. We estimated seed dispersal distribution by counting individuals around adult trees; pollen dispersal distribution and outcrossing rates from adult and offspring genotypes, using seven microsatellite loci. Spatial genetic structure was inferred through the correlation among kinship coefficients and geographical distances between pairs of individuals, using nuclear and chloroplast microsatellite markers. We observed restricted seed dispersal, with most seeds (78%) falling up to 10 m from the adult tree trunk. The best-fitted pollen dispersal distribution was the exponential power distribution, with a heavy tail and average pollen dispersal distance of 3191 m. The mating system was preferably allogamous, with an average of eight pollen donors. There was significant spatial genetic structure in all populations, with stronger structure obtained from chloroplast DNA, which suggests that the restricted gene flow by seed dispersal may be compensated by high outcrossing rates and long-distance pollen flow promoted by the large bees that pollinate the species. Our results emphasize the importance of pollination services in fragmented tropical landscapes, where most tree species are pollinated by animals and a large number of species experience seed dispersal limitation.

Genomic variation in the American pika: signatures of geographic isolation and implications for conservation

BackgroundDistributional responses by alpine taxa to repeated, glacial-interglacial cycles throughout the last two million years have significantly influenced the spatial genetic structure of populations. These effects have been exacerbated for the American pika (Ochotona princeps), a small alpine lagomorph constrained by thermal sensitivity and a limited dispersal capacity. As a species of conservation concern, long-term lack of gene flow has important consequences for landscape genetic structure and levels of diversity within populations. Here, we use reduced representation sequencing (ddRADseq) to provide a genome-wide perspective on patterns of genetic variation across pika populations representing distinct subspecies. To investigate how landscape and environmental features shape genetic variation, we collected genetic samples from distinct geographic regions as well as across finer spatial scales in two geographically proximate mountain ranges of eastern Nevada.ResultsOur genome-wide analyses corroborate range-wide, mitochondrial subspecific designations and reveal pronounced fine-scale population structure between the Ruby Mountains and East Humboldt Range of eastern Nevada. Populations in Nevada were characterized by low genetic diversity (π = 0.0006–0.0009; θW = 0.0005–0.0007) relative to populations in California (π = 0.0014–0.0019; θW = 0.0011–0.0017) and the Rocky Mountains (π = 0.0025–0.0027; θW = 0.0021–0.0024), indicating substantial genetic drift in these isolated populations. Tajima’s D was positive for all sites (D = 0.240–0.811), consistent with recent contraction in population sizes range-wide.ConclusionsSubstantial influences of geography, elevation and climate variables on genetic differentiation were also detected and may interact with the regional effects of anthropogenic climate change to force the loss of unique genetic lineages through continued population extirpations in the Great Basin and Sierra Nevada.

Temporal and Spatial Genetic Population Structure of Cryphonectria parasitica and Its Associated Hypovirus Across an Invasive Range of Chestnut Blight in Europe.

Chestnut blight has spread throughout Europe since the introduction of its causal agent, Cryphonectria parasitica, >70 years ago. In our study, we analyzed the diversity of vegetative compatibility (vc) and microsatellite genotypes of C. parasitica, as well as sequence diversity of Cryphonectria hypovirus 1 (CHV1) in six populations from Switzerland, Croatia, and North Macedonia. Resampling of local populations that were already investigated more than a decade ago allowed us to analyze the spatial and temporal population structure across an invasive range of the pathogen in Europe. Regardless of which genetic marker was used, the >60-year-old Swiss and Croatian populations had high population diversity, whereas more recent North Macedonian populations were mostly clonal. These diversity differences between the investigated populations remained stable over time. A high diversity of CHV1 was observed in all three countries, with North Macedonian strains forming a separate cluster from strains obtained in other countries. No correlation between vc diversity and CHV1 prevalence was observed, suggesting a well-established and maintained natural hypovirulence in all countries, further corroborated by an observed increase in genetic diversity of Croatian C. parasitica populations over time, without collapse of CHV1 prevalence.

Detecting dispersal: A spatial dynamic occupancy model to reliably quantify connectivity across heterogeneous conservation landscapes

Connectivity shapes species distribution, spatial population dynamics and genetic structure, and is critical for conservation. It is imperative to reliably identify factors that limit connectivity across heterogeneous, fragmented landscapes. Viewing connectivity as the persistence of movement in space from source to destination—along potential corridors simulated from correlated random walks—we adapt the dynamic occupancy modeling framework to present an approach to reliably quantify connectivity. This approach allowed us to estimate the probability of spatial persistence of movement along potential corridors, while accounting for imperfect detection of animal use of the matrix. We use simulations to test our model, and data from sign surveys of Asian elephant Elephas maximus space use in Garo Hills, Northeast India, as a practical application of the method. Distance to forests and ruggedness predominantly shaped elephant connectivity patterns. Negative effects of distance to forests were intensified at the onset of dispersal, and in the more disturbed part of our landscape. We mapped locations critical to maintaining connectivity in our study landscape. We demonstrate that the widely used occupancy modeling approach, when combined with appropriate field data collection, permits explicit assessment of matrix impacts on connectivity while accounting for imperfect detection of animal movement. In so doing, we highlight the value of the approach in enabling inference on where animals move, as well as why. Obtaining a reliable understanding of factors shaping connectivity is central to understanding and predicting species responses to environmental change, thereby facilitating effective long-term conservation in fragmented landscapes.

Centennial clonal stability of asexual Daphnia in Greenland lakes despite climate variability.

Climate and environmental condition drive biodiversity at many levels of biological organization, from populations to ecosystems. Combined with paleoecological reconstructions, palaeogenetic information on resident populations provides novel insights into evolutionary trajectories and genetic diversity driven by environmental variability. While temporal observations of changing genetic structure are often made of sexual populations, little is known about how environmental change affects the long‐term fate of asexual lineages. Here, we provide information on obligately asexual, triploid Daphnia populations from three Arctic lakes in West Greenland through the past 200–300 years to test the impact of environmental change on the temporal and spatial population genetic structure. The contrasting ecological state of the lakes, specifically regarding salinity and habitat structure may explain the observed lake‐specific clonal composition over time. Palaeolimnological reconstructions show considerable regional environmental fluctuations since 1,700 (the end of the Little Ice Age), but the population genetic structure in two lakes was almost unchanged with at most two clones per time period. Their local populations were strongly dominated by a single clone that has persisted for 250–300 years. We discuss possible explanations for the apparent population genetic stability: (a) persistent clones are general‐purpose genotypes that thrive under broad environmental conditions, (b) clonal lineages evolved subtle genotypic differences unresolved by microsatellite markers, or (c) epigenetic modifications allow for clonal adaptation to changing environmental conditions. Our results motivate research into the mechanisms of adaptation in these populations, as well as their evolutionary fate in the light of accelerating climate change in the polar regions.

The Spatial-Genetic Population Structure of Eptesicus nilssonii (Chiroptera, Vespertilionidae) on the Southern Border of Its Range within European Russia

The spatial and genetic structure of the Eptesicus nilssonii population was studied. The species is characterized by conservatism of wintering sites. The key territories in the gene flow between colonies are swarming sites. After wintering, most individuals fly to a distance not exceeding 15 km, which is confirmed by the positive values of genetic isolation distance (p ≤ 0.05). Females are characterized by natal philopatry, whereas males are characterized by natal dispersal. High genetic diversity and moderate genetic differentiation were found in wintering areas and summer habitat areas. Most intrapopulation groups are heterogeneous, but some show deviations from the Hardy–Weinberg equilibrium (p < 0.05), and inbreeding is possible.

Complex Spatial Genetic Connectivity of Mussels Mytilus chilensis Along the Southeastern Pacific Coast and Its Importance for Resource Management

To ensure the maintenance of natural mussel beds along the southeastern Pacific coast of Chile, it is important to understand their population dynamics. This means evaluating their genetic population structure and gene flow, and the degree of connectivity among natural beds. To do this, the spatial genetic population structure of seven natural Mytilus chilensis beds within the mussels' present distribution range along the Chilean coast was evaluated. Genetic differences were established between populations with cytochrome oxidase I (COI) gene sequences (Fst = 0.099) and microsatellites (Fst = 0.048), showing that locations that consistently presented greater differentiation were those at the extremes of the geographical distribution. An “isolation by distance” pattern was not observed in the COI and microsatellite data. We suggest that because of the high resolution of these markers, the differences between locations may be explained by high reproductive variance, which determines local changes in each reproductive cycle of the species. These changes would account for the differences between the natural beds. Furthermore, differentiated genetic types were observed in some locations, demonstrating the presence of local processes in some cases, perhaps caused by gene flow restrictions resulting from the local geomorphological and oceanographic conditions. The gene structure and connectivity of natural beds in sessile species with larval dispersion are strongly determined by local retention characteristics. For this reason, the data generated in this study can be used to improve population management. These data can also be used to support and motivate the creation of a marine protected area containing natural beds of this species with sufficient levels of genetic diversity.

Panmictic population genetic structure of northern British Columbia mountain goats (Oreamnos americanus) has implications for harvest management

Species that inhabit fragmented habitats are expected to exhibit spatial genetic structure with respect to geographic distance and landscape features. These patterns are also shaped by a variety of temporal processes, namely post-glacial recolonization, and those operating at more contemporary scales, such as sex-biased dispersal. We quantified the spatial population genetic structure of mountain goats (Oreamnos americanus) in northern British Columbia (BC). We observed little genetic differentiation among mountain ranges across northern BC, suggesting a panmictic subpopulation. Genetic diversity values increased slightly with latitude, while bottleneck signatures were strongest in the south; these signatures are indicative of southward post-glacial colonization consistent with a northern glacial refugium. Mountain ranges were the most important predictor of genetic relatedness, suggesting large valleys impeded gene flow, and specific landscape features were not correlated to genetic variation. We used a case study in the Skeena region of BC to show how these data can directly inform local management recommendations. This study provides insight and much needed clarification of the genetic population structure of North American mountain goats and illustrates the limited impact of geographic distance and landscape features on gene flow in the northern half of the range.

RAPTURE (RAD capture) panel facilitates analyses characterizing sea lamprey reproductive ecology and movement dynamics.

Genomic tools are lacking for invasive and native populations of sea lamprey (Petromyzon marinus). Our objective was to discover single nucleotide polymorphism (SNP) loci to conduct pedigree analyses to quantify reproductive contributions of adult sea lampreys and dispersion of sibling larval sea lampreys of different ages in Great Lakes tributaries. Additional applications of data were explored using additional geographically expansive samples. We used restriction site‐associated DNA sequencing (RAD‐Seq) to discover genetic variation in Duffins Creek (DC), Ontario, Canada, and the St. Clair River (SCR), Michigan, USA. We subsequently developed RAD capture baits to genotype 3,446 RAD loci that contained 11,970 SNPs. Based on RAD capture assays, estimates of variance in SNP allele frequency among five Great Lakes tributary populations (mean F ST 0.008; range 0.00–0.018) were concordant with previous microsatellite‐based studies; however, outlier loci were identified that contributed substantially to spatial population genetic structure. At finer scales within streams, simulations indicated that accuracy in genetic pedigree reconstruction was high when 200 or 500 independent loci were used, even in situations of high spawner abundance (e.g., 1,000 adults). Based on empirical collections of larval sea lamprey genotypes, we found that age‐1 and age‐2 families of full and half‐siblings were widely but nonrandomly distributed within stream reaches sampled. Using the genomic scale set of SNP loci developed in this study, biologists can rapidly genotype sea lamprey in non‐native and native ranges to investigate questions pertaining to population structuring and reproductive ecology at previously unattainable scales.
